For the eyes you normally dont cut it out you make it by making the geometry around the eyehole so you don`t need to make a hole afterwards.
The reason why you need to rotate it is that, then you can use the circles on the ball to texture the iris!

It is a good thing to google for something like "edgeflow face" or "edgeflow eye" or something like that! The best way to learn how to make a nice face is to look at other peoples work! Your head are improving a lot, keep up the good work!
