"Smart Folder" tag
This just occured to me. How about adding a tag called "Smart Folder". This could contain a checkbox option called "Visible Externally?" (or something). If that checkbox is cleared and this .JAS file is included as a smart folder in another scene, that object won't show up in the scene.
This would allow you to have lights and cameras and other things in your included scenes but they wouldn't show up in the composed scene.
