I tried various things to recreate that behavior but with no luck. The Open recent menu works 100% reliable on my Macs. Even saving to external HDs and unmounting them causes no problems.
@artstud3: I've never used Onyx but maybe it deletes certain preferences files during clean up. Since the "Open recent" menu content is saved to a preferences file that might cause the problem.
@ZooHead: I don't have a Pegasus Raid. But I tried to save files to external HDs and USB Sticks. But non of that operations caused a "Open Recent" menu clean up.
So it is a miracle for me my OS X cleans the Open recent menu on your Macs. Since OS X creates and maintains that menu automatically I also don't have any influence on it. Very strange.:frown:

From everything I've learned It's unlikely caused by Cheetah in any way.
The only thing that occurred to me is the clear menu command, is there any way
that could be "triggered" by any means other than choosing it in the menu?
